Dropbox desktop app is not showing the same folders as web app

Do any of the folders have any incompatible characters which Windows is unable to process, and thus can't sync them?

Yes! My colleague has a Mac and had labeled some folders using an asterisk and a colon and that was the issue! Thanks so much for the reply. I'm relieved it was an easy fix!
