I think you are right. I have checked the properties of files in each folder and the paths are different:
One seems reside in my user folder, while the one that syncs exists simply in 'Dropbox'. I am new to MacOS so I am not quite sure where things are located. I have moved an installation on an other Macbook to this one using migration assistant. Could this have created two instances of DB?

That sounds to me like you actually have 2 folders set up - one that is pinned to the side bar and Dropbox. If you go to the ones in the sidebar you need to make sure those folder locations reside in Dropbox or they wont sync. A shortcut etc. isnt sufficient.

when I navigate to 'settings' via the dropbox icon it says there that the dropbox folder lives here:
/Users/xxx/Library/CloudStorage/Dropbox
So Migration Assistant has copied Dropbox to my user folder, but the program synced to another (hidden!) folder at the above address.
