There are two Dropbox folders on my computer and both seem to be syncing to Dropbox.
The old Dropbox main folder (D:\Dropbox (Westcoast) remains as a junction since the change of Dropbox main folder naming some years back.
New files are saved correctly in the new folder system but appears also in the old folder together with all other old files.
But when I try to delete a file in the old junction folder it's also deleted in the correct main folder.
How can I safely remove the junction such new files are not appearing and ultimately delete the old junction folder hierarchy without destroying files and folders in the correct main folder.

If I understand correctly, you’re seeing two local Dropbox folders on your computer and both of them seem to be syncing to your Dropbox account online, correct?
To look into this further, can you send me a few screenshots of what you see on your end?
I’d also like a screenshot of the Dropbox folder location you see under the Sync tab of your app preferences.

Hi Mats Samuelsson, the junction folder is only a shortcut to the main folder location, and contains no actual data in it.
Deleting the junction folder itself wouldn't affect the folder it is pointing to.
Bear in mind that if any old apps or documents are using that junction (as in, the old folder location) to function or perform macros etc., they will no longer work as they should when the junction is deleted.
